Extending Position class to support 3D position (new class Position3D). This will enable 3D mobility models.

Bug fixes to allow repeated run of the simulation without shutting down JVM.
1) NodeId got new public method which can reset numbering of nodes
2) SimulatorManager set currentTime to 0.0 before simulation run. Singleton pattern for SimManager is wrong and allowed existence of multiple instances but refering only to first one.

Bugfix:LogMessage was in Shox monitor read as null.
Cause: LogMessage element for logging of messages has different format as Monitor expects.
Fix: 1) XMLFileLogger was updated to generate proper XML element. 2) ShoxMonitorLogHandler was updated to read proper attribute value.

Add two new default constructors, which add also a supplied link to the packet.

Add addLink (copied and adapted from the LogLinkLayer-class) to this class.
